It was too late by the time the rescue team arrived. John had been stranded in place for months his time and was now injured enough that there was nothing to do but ascend.
He gave his goodbyes before leaving with all the others of those who he had been living with. And soon found himself as a ghost form on Atlantis. An Atlantis with no military mind to sit in the chair when the Wraith hit the next time and ended up with everyone culled and the Wraith on their way to Earth. Atlantis left destroyed in their wake.
The ship’s merged AI and bioship quietly letting him know that there was a way to avoid this if he was willing. And unlike Jackson, keep as many of his memories as possible.
He was more than willing to try.

He had ghosted back to the Athosian Planet just as his hand touched Teyla’s necklace and his first words when he realized when he was, was “Oh shit.” And then telling her to get everyone to the gate the Wraith were coming. Clicking on his mic to warn of incoming enemy action and evacuate immediately.
Sumner first countermanded his words then yelled “Incoming! Evacuate!” Then silence on that end as outside Wraith flier sounds and gunfire erupted.

They managed to evacuate as many as possible from the Athosian planet. The leader, Teyla, being one of those evacuated. But not Sumner.
John managed to get the Athosian survivors escorted to the infirmary for their injuries as well as the military personnel who had been on the planet and now was in front of Weir’s chosen office just above the control center, with Teyla and Chief of Science/Third in Command, McKay, arguing with Weir over getting a rescue operation going.
John remembered doing this at length the last time before going behind her back to get his people free from the enemy.
This time, he timed it mentally to go on for fifteen minutes, then pulled the copy of the IOA Charter all the officers and high Atlantis personnel were given as their copies, and quoted chapter and verse about when change of command from civilian to military hands would happen, and under what instances. Chief among them was if they ran into an enemy that required military action…. Such as now. She was no longer in charge. She would be moved out of her single person quarters to joint occupancy quarters as she was no longer in a command position. And she was to be moved to work in the linguistics department as one of the translators and diplomats for SECOND contact. Not first. As she had proven herself to be compromised.
He ordered the security force nearby and listening in to remove her from the room and secure her quarters till the rescue mission returned with their people. And get volunteers to meet him in the flight room above the gate room in twenty minutes fully kitted out for a mission in enemy territory. SHE may leave HER people behind. BUT he GOT HIS black mark on his records for saving his. And he wasn’t changing that now that he was no longer on Earth.
Getting a prompt salute and grab of the woman and forced march out of the room. To the delight of everyone else in the room as he went to change and get ready to head out.

He remembered where the emergency cryo travel pod was located, and after a quick reload and clean up, he grabbed a couple of men to help him grab it for use against the Queen. Along with a hit to the side infirmary to hit the drugs and wraith knock out drugs the Ancients used to use when doing their experiments. Ordering Atlantis to shut down the teleporters from Weir’s area down and seal her room door under his mental lock. And ordered all communications from the room sealed. As well as seal her office. Warning Atlantis that she was a security risk to the city and must be watched at all times. If she proved to be a threat to the city or those inside it, to put a force field around her and lock her in place until they could subdue her.
Grabbing several darts for the specialty set of guns, he locked the, now drugged, darts inside them. And had the men help him take the cryo unit to the Jumper he was going to use. Arriving to find the flight room full of marines ready to go.
Grim faced and loaded for bear country they, as one, saluted him, which he returned. Calling out the names for those marines he needed to watch the gate there in case they were followed, and the names of other qualified marine pilots who had the gene to each check out one of the other fliers for readiness.
Fifteen minutes later they were all ready to leave and he opened the floor to show it opened into the gate room and had the room ready the gate to the coordinates he gave them, getting them out in record time and heading out and into space through a space gate. And from there to the planet the Wraith were located on.
The moment they hit the planet they went radio speak silent and were to only use clicks in case of monitoring. Each group separated to check for the missing POWs and to set the Naquada bombs where they felt would be key places.
John’s own team headed deep inside, using their own hand signals to talk or give orders/directions. Getting in place just in time to see an Athosian be brought in to see the “Leader” and her place her hand in his chest. Obviously feeding off/draining him of energy/his life force.
John signaled his men to be prepared to take everyone out, and everyone circled around the room. Giving quiet clicks to mark which enemy they would be taking down. With John marking the Leader as his.
The Athosian was dropped, and Sumner was brought in, all bravado now. John had a short flashback to the original timeline, but shook his head to clear it, and gave the first of three clicks to signal readiness.
The Leader monologed and stood apart from the Colonel. John gave the second click, then right after the third. And as one, they all fired and took down their foe with head shots. Except John used three of his darts to knock her out quickly.
He came up and bound her, getting a murderous look from Sumner which he just ignored. Tossed her over his shoulder after untying his commander and they moved out to the exit. His clicks over the mic signaled operation success. Others marking the same as they all exited the base just as quietly as they entered. Only this time they each had a prisoner darted with the drugs and dart he had given over, and the surviving POWs. The Leader being put in cryo for now. And just as they entered the gate to head home, the remotes set off the bombs and half the planet exploded and destroyed any evidence there was a base at all. And killing all surviving Wraith in hibernation. Ending that part of the Wraith threat for good. With each flier threading through the gate and home.
And once home the cryo unit “accidentally” lost power. Killing the Queen inside. And leaving only the Wraith grunts to be questioned from the safety of the cage.
